Hillary won the popular vote by carrying high population states like California and NY by wide margins. Under the Electoral college system those states receive more electors in proportion to their population but as we saw with this election a combination of other smaller states can overcome their EC votes. Had the election been decided strictly by popular vote candidates could literally ignore states with smaller populations, a few percentage points in Illinois offsets all of Idaho.

As we saw from Al Gore's Florida recount escapades popular vote disputes can delay an election result for weeks. That recount was for a few counties in one state. In an election like 2016 where the popular vote margin is razor thin a national recount to certify the popular vote winner could drag on past inauguration day.

The electoral college also functions as a mechanism for selecting a President in the event no candidate gets a majority of its votes in the popular election. Indeed, the 4th Presidential election between Adams and Jefferson was decided in the electoral college. The current 2 party configuration makes it unlikely the popular vote will not indicate a clear winner but political parties like the Whig or the unexpectedly imperiled Democrat come and go.
